Whole-genome sequencing (WGS) has unparalleled ability to distinguish between bacteria, with many public health applications. The generation and analysis of WGS data require significant financial investment. We describe a systematic review summarizing economic analyses of genomic surveillance of bacterial pathogens, reviewing the evidence for economic viability. The protocol was registered on PROSPERO (CRD42021289030). Six databases were searched on 8 November 2021 using terms related to 'WGS', 'population surveillance' and 'economic analysis'. Quality was assessed with the Drummond-Jefferson checklist. Following data extraction, a narrative synthesis approach was taken. Six hundred and eighty-one articles were identified, of which 49 proceeded to full-text screening, with 9 selected for inclusion. All had been published since 2019. Heterogeneity was high. Five studies assessed WGS for hospital surveillance and four analysed foodborne pathogens. Four were cost-benefit analyses, one was a cost-utility analysis, one was a cost-effectiveness analysis, one was a combined cost-effectiveness and cost-utility analysis, one combined cost-effectiveness and cost-benefit analyses and one was a partial analysis. All studies supported the use of WGS as a surveillance tool on economic grounds. The available evidence supports the use of WGS for pathogen surveillance but is limited by marked heterogeneity. Further work should include analysis relevant to low- and middle-income countries and should use real-world effectiveness data.

We introduce a new touchscreen-based method measuring aspects of cognitive control and memory, in children and young people with neurodevelopmental difficulties, including intellectual disability (ID). FarmApp is a gamified, tablet-based assessment tool measuring go/no-go response speed, response inhibition, visuospatial short-term memory span, and long-term memory. Here, we assessed the feasibility, validity, and utility of the method, including the benefits of measuring change in performance over two weeks. We observed that: 1) a higher proportion of participants completed FarmApp than traditional psychometric tests; 2) this proportion increased when participants had opportunity for two weeks of self-paced testing at home; 3) ADHD-relevant behavioral difficulties were associated with average go/no-go performance across all attempts, and change in go/no-go performance over time, indicating sensitivity of the method to cognitive differences with real-world relevance. We also addressed the potential utility of the FarmApp for exploring links between ID etiology and cognitive processes. We observed differences in go/no-go task between two groups of ID participants stratified by the physiological functions of associated genetic variants (chromatin-related and synaptic-related). Moreover, the synaptic group demonstrated higher degree of improvement in go/no-go performance over time. This outcome is potentially informative of dynamic mechanisms contributing to cognitive difficulties within this group. In sum, FarmApp is a feasible, valid, and useful tool increasing access to cognitive assessment for individuals with neurodevelopmental difficulties of variable severity, with an added opportunity to monitor variation in performance over time and determine capacity to acquire task competence.

We have developed an efficient and inexpensive pipeline for streamlining large-scale collection and genome sequencing of bacterial isolates. Evaluation of this method involved a worldwide research collaboration focused on the model organism Salmonella enterica, the 10KSG consortium. Following the optimization of a logistics pipeline that involved shipping isolates as thermolysates in ambient conditions, the project assembled a diverse collection of 10,419 isolates from low- and middle-income countries. The genomes were sequenced using the LITE pipeline for library construction, with a total reagent cost of less than USD$10 per genome. Our method can be applied to other large bacterial collections to underpin global collaborations.

Dynamic connectivity in functional brain networks is a fundamental aspect of cognitive development, but we have little understanding of the mechanisms driving variability in these networks. Genes are likely to influence the emergence of fast network connectivity via their regulation of neuronal processes, but novel methods to capture these rapid dynamics have rarely been used in genetic populations. The current study redressed this by investigating brain network dynamics in a neurodevelopmental disorder of known genetic origin, by comparing individuals with a ZDHHC9-associated intellectual disability to individuals with no known impairment. We characterised transient network dynamics using a Hidden Markov Model (HMM) on magnetoencephalography (MEG) data, at rest and during auditory oddball stimulation. The HMM is a data-driven method that captures rapid patterns of coordinated brain activity recurring over time. Resting-state network dynamics distinguished the groups, with ZDHHC9 participants showing longer state activation and, crucially, ZDHHC9 gene expression levels predicted the group differences in dynamic connectivity across networks. In contrast, network dynamics during auditory oddball stimulation did not show this association. We demonstrate a link between regional gene expression and brain network dynamics, and present the new application of a powerful method for understanding the neural mechanisms linking genetic variation to cognitive difficulties.

Introducing singly housed rhesus macaques (Macaca mulatta) into isosexual pairs is widely considered to improve welfare. The population of laboratory rhesus macaques is heterogeneous on a variety of factors and there is little literature available to directly evaluate the influence of many of these factors on the benefits of pair housing. Subjects were 46 adult female and 18 adult male rhesus macaques housed at the Tulane National Primate Research Center and the Yerkes National Primate Research Center. Behavioral data totalling 859 h and serum cortisol levels derived from 312 serum samples were analyzed for main effects of housing condition, comparing single housing to pair housing. In addition, a series of analyses were performed to test for interactions between housing condition and seven independent variables: sex, age, prior duration of single housing, presence or absence of a history of self-injurious behavior, and dominance rank, levels of affiliation and agonism in the paired setting. After the collection of 4-8 h of baseline data and three serum cortisol samples, pairs of individuals were introduced to one another and data collection was repeated, no earlier than 4 weeks after introduction. In pair housing both female and male subjects showed decrease in abnormal behavior (females: 54% reduction; P = 0.001; males: 18% reduction; P = 0.0007) and anxiety-related behavior (females: 35% reduction; P = 0.0001; males: 41% reduction; P = 0.0001), and increases in locomotion (females: 41% increase; P = 0.0001; males: 76% increase: P = 0.002). In pair housing, there were no significant sex differences in social behavior. Descriptively, paired females spent 12% of samples engaged in affiliative behavior and 0.5% engaged in agonistic behavior (back-transformed arcsin square root means). The corresponding values for males were 12% and 0.3%. No interaction effects were detected with any of the independent variables tested in this study. Cortisol values varied with sex but did not differ between housing conditions; no differences were detected when any of the above variables were included in the statistical model. Results support the general consensus among those studying the welfare of captive primates that social housing is a potent means for promoting behavioral indicators of the psychological well-being of laboratory primates. These results are of considerable practical significance and include information that refutes common perceptions about the unsuitability of males as socialization candidates, perceived negative.
